Can clan omni's change the amount of Armour they carry on each variant

As far as I know, they can't.

Do u reckon it could be done on a none standard varient such as a pilots custom ride or a single clusters mechs

I don't think so, the armor isn't modular like the weapon pods. Kind of think of it as a car but without the doors and bumpers. You have the engine and the bodywork (armour). But you just have to put on the accessories.
Maybe a custom can be made to mount armour though. After all, modern tanks can have reactive plates bolted onto thier hulls.

It would take a little work, but I don't see why not. There's plenty of fluff precedent for specific units or regions to create their own variants.
Although I'm not too sure on how the Clans might feel about actually altering the base chassis...

No they can't. Armor is fixed asset not a movebale one.

I suppose if the techs tried to , they could permanently reduce pod space in favor of armor, or vise versa. However, this would probably take some time.

Rules don't allow armor modification, but I think, that techs must do minor changes, when they switch weapons.
