Sorry... noob here.
In designing a Custom mech:
1) where do I add appropriate Ammo spaces for weapons that require ammo
2) where do I go to make design changes so that I don't have to assign hand or lower arm actuators? and finally
3) Is there a place where I can assign Design Quirks with their effects integrated into the Design stats i.e. record Sheet)?
Thanks in advance!

Welcome! Attempted answers to your questions as follows.

Ammo is available to add to the design from the weapons & equipment list once a weapon that uses ammo is added. Once you've added the amount of ammo you want, you just place it in the desired location on the distribution tab.

Hand and Lower Arm Actuators can be removed from the distribution screen and are not required to be added back in before saving (some exceptions apply).

At this time, no. I do have an enhancement on the books to add the ability to assign quirks to designs. _________________ Mordel Blacknight - Site Administrator

To remove the lower arm and hand actuators, all you need to do is left-click/press them. They'll move to the Needs Distribution screen. _________________ Mordel Blacknight - Site Administrator

They will just stay in the Needs Distribution box then?
Is there an Equipment Choice for PPC Capacitor?

Yes, they stay in Needs Distribution. The icon in the upper right will guide you when a design is wrong and has necessary tasks still to do.
PPC Capacitor is added per equipment once placed. So once you add a PPC to the distribution, you can click the gear icon just to the right of it (if one exists). In that you'll see all the options available for that PPC. If the capacitor is available for your design, you'll see a checkbox for 'Add capacitor'. _________________ Mordel Blacknight - Site Administrator
