I think that if the rules used are simple and the system effects enough items that it would defintly be used.
It would have to weight abit considering that a Guardian is 1.5 ton with an effective radius of 195 meters [6.5 hexes] and even the smallest Warship drawfs this number by a fair amount.
You could do ECM in a few ways and these ones are off the top of my head:
ECM Projectors: an ECM dish that only fills the arc it is mounted in with ECM emissions. Could require an amount based on ship size or simply make it a single system. I'd say 100 or 150 tons for such a system. 6 space hex range. 12 atmo hex range.
ECM Subsystems: an ECM subsystem that attaches to the ships primary sensor unit and emits an ECM emission through the systems grid. I suggest a total weight of 300 tons. 6 space hex range. 12 atmo hex range.
Point Defense ECM: a Guardian ECM mounted close to the Vessels hull at multiple location as to provide a single unit ECM effect. Strongly suggested that this system weight be based on total weight and for each arc of effect. This system should not be allowed to broadcast ECCM.
Three ideas, all easy to use, and all based on existing technology.
As for the big boy ECM units, they should effect all systems like standard ECM plus they block Streaks and Teleoperated Missiles and impart a +2 to-hit for all Captial Missile attacks.
In addition, all enemy units within its effective radius suffer a +1 to-hit on all weapons fire [does not effect attacks that pass through the effected area.]
Streaks and Teleoperated missiles maybe be fired without their guidance systems and are treated as if they a standard version of that system. Teleoperated Missiles do to their unique guidance system must be fired dumb fire with a +1 to-hit penalty [total of +3 to-hit.]

Just take normal Guardian ECM's for that system:
One in each arc only affecting attacks against their specific location and with no effect in the hex itself (as even fighters can be in the same hex while being out of the 195 m range!)!

I would make one point on this... ECM strength shouldn't be determined by the size of it. But by the output. It should drain power in some manner because of the massive wattage being pumped into the gear to generate such a large signal.
