You're totally right. While the 'Mech isn't that bad, it doesn't deserve more than a 2.5 because it claims to be something it isn't. You can reconfigure an Omni, but you can't modify the basic chassis. Armor, base heat sinks, engine, structure, MASC, and the location of ES/FF/HS crits cannot be changed. I also feel that a few other things can't (shouldn't) be changed, such as the presence of a targeting computer on a Warhawk, though I admit that that's a fluff matter. This is one thing that TDB does better than HMPro; it locks most of those things before it lets you make configs.
Now, I have a max armor Warhawk with ES instead of FF lying around. But I make it clear in the fluff that this is a newly manufactured design, not a modified Warhawk, and give reasons for it. Those are the only circumstances where I'd say that you can change an Omni, and I don't think that it would happen very much.

This is the same I think of it.
If you have a Thor and modify its base this way you´ll have no Thor "X" but maybe a
Thor II Prime!
