I like the 2nd Night Stalkers from the DCMS. Just something about a unit made up of 30% retirees, and given a low equipment priority that peaks my respect. That and I like their logo!

The coolest House unit is surely the DCMS Legions of Vega. Nothing like two regiments full of deserters, suspected subversives and lunatic misfits. They say you can't open a door without hitting an ISF agent's head, and the chance of getting spare parts is below zero. 
Coolest mercs: GDL. I don't care if they're defunct, they were cool. Not building their own mechs, not owning huge money-drains in the form of fleets, not having access to technology beyond the reach of large nations. They were not the Elminsters of BattleTech. And it was good. 
Best clanner unit? The largest possible unit that was destroyed 100% qualifies. I hope more of them try to break the record.

Good question.... (opens Field Manuel Updates)
My favorite is probably Orloff Grenidiers... a strong marital tradition, that occupies their one little space in the FWLM. Plus their name is just "noble" sounding... I also like the MacCarron's Armored Cavalry, and their "destroy everyting in the way" philosopy. For the clans, probably Clan Coyote Alpha Galaxy...
BTW... whats the obvious pun?

My fav units have mostly been mercs...Hansen's Roughriders, Little Richard's Panzer Brigade (now almost totally destroyed, and the remnants get vaped in the Jihad, so...), Mobile Fire...
For the House units, I've never really developed a favorite...
For the Clans, it would have to be Beta Galaxy of Clan Hell's Horses, specifically the 77th Mechanized Cavalry (Famine Cluster)...

| The Panzer brigade is a good one. They got destroyed too. That and the destruction of the Gray Death Legion really make me wonder what kind of crackheads are running the storyline these days. "Hey bob, I've got an idea...let's kill off everyone's favorite units!"

I have a few in each,
House
4th Lyran Guards, for the great story
Oreinte Hussars, Just a rugged bunch
Arkab Leagions, cool idea and speed kills
Proserpina Hussars, speed kills and not loved but not outcasts, just the problem solvers.
Mercs
21st Centari Lancers, not much told, but great unit badge and Elite Assult is rude
Waco Rangers- great uniforms and a little off balance
Hansen Roughriders- Mean Mean Mean
AWAD- But my favorites are the PC units I GM for, Black Thunder, Pot Luck Company, Vanderburgs Mechanized Calvary, 1st Spartan Legion, What in the end was called the Crimson Jannessaries
